Following the attack, the general public was taken aback by Godzilla's abilities to defend humanity, and they turned against him. Madison Russell, an adult listener to Bernie's podcast, is terrified about the newest Godzilla attack on her school, which took place last week. Her efforts to argue with her widowed father Mark (who also serves as Monarch's director) concerning the origins of Godzilla's rampage are met with dismissive silence, with Mark just stating that creatures may change in the same way as people can. Madison enlists the assistance of her best friend, Josh Valentine, in order to unravel the secrets surrounding Apex and the guy responsible for Godzilla's rampage.

Their struggle is interrupted up, however, when Godzilla is thrown off by depth charges, allowing Kong to surface for air.

Seeing no other alternative, Nathan chooses to disable all the ships' power to fool Godzilla into believing he destroyed them and Kong was beaten. Godzilla swims away, satisfied with his victory. Realizing that reactivating the ships may bring Godzilla back, the party decides to fly Kong to an Antarctic Hollow Earth entrance site where Ghidorah was initially frozen. Jia tells Kong that his home is beyond the door, but he refuses to leave.

Realizing Kong cannot survive in the cold weather and that they cannot return him to Skull Island, Nathan asks Ilene if Kong will go if he believes there are others like him through there, and she tells Jia to ask Kong that his family may be down there, prompting the Titan to enter the tunnel and the teams to follow him in their HEAVs.

Meanwhile, Madison and Josh track down Bernie, who recognizes Madison as Mark's daughter and joins their inquiry, believing Apex is to blame for Godzilla's erratic behavior. They slip inside the devastated Apex base together, only to discover that the "eye" Bernie had mentioned earlier had vanished. The crew is accidentally imprisoned and carried in an antigravity transport vehicle transporting Skullcrawler eggs down an underground tube to Hong Kong when they find a mysterious facility deep beneath.

There, the three disembark and find themselves in a huge dark room. They see Apex's most powerful weapon, "Mechagodzilla" which is a mechanized version of Godzilla controlled by the late Dr. Ishiro Serizawa's son and Walter's chief technology officer, Ren Serizawa, who is also his father. Mechagodzilla is put to the test as soon as the mecha is turned on. Walter unleashes a large adult Skullcrawler, codenamed "Number 10" into the room. Skullcrawler is about to attack Madison, Josh, and Bernie when it is grabbed by Mechagodzilla. Mechagodzilla uses a powerful red energy beam to cut the creature in half, allowing Madison, Josh, and Bernie to hide in a small hole in the ground. There are limits to how much power the mecha can use, so the test is cut short when the mecha shuts down right away because of them.

After that, Kong and Nathan's crew continue on their way to a large stone temple built by Kong's forefathers. They discover ruins of an old fight between Kong's and Godzilla's races, and Kong discovers an ancient axe crafted from a dead Godzilla's race member's dorsal plate before sitting on a gigantic throne. Kong discovers that the same power source can replenish the axe as Nathan's crew discovers it for Mechagodzilla. Despite Ilene's protests, Maia and the Apex team utilize spider-like drones to collect the power source and return it to their Hong Kong headquarters. Maia's guards fire at Nathan's squad, but Kong violently defends them. Godzilla, sensing the machine's activation, goes directly for Hong Kong.

Godzilla enters the city and, recognizing Kong's presence in the Hollow Earth, uses his atomic breath to bore a tunnel through the biosphere, causing the temple to collapse. While Kong and Nathan's team fight off a flock of Hellhawks, Maia and her team try to flee in their HEAV, only for Kong to grab it on their way out and, despite Maia's attempts to shoot him in order to flee, he instantly crushes the aircraft in his hand after peeking inside to make sure Jia, Ilene, and Nathan aren't in there, killing Maia and her crew.

As if impressed by Kong's resilience and prowess, Godzilla shows mercy and spares his rival's life before walking away, leaving Kong alive but badly injured as he eventually loses consciousness due to commotio cordis.

Walter instructs Ren to send out Mechagodzilla to kill Godzilla. The mecha is activated despite Ren's warnings not to use the new Hollow Earth energy source without testing. Security apprehends Bernie, Madison, and Josh for breaking into Apex HQ and takes them to Walter. While Walter denies inciting Godzilla's war and triggering the whole mess, Madison accuses him of accepting responsibility for providing humanity a chance to fight back against Godzilla and the Titans.

While Josh and Bernie attempt in vain to remotely deactivate the rampaging robot and Madison attempts to summon Mark for assistance, Godzilla and Mechagodzilla battle, at one point both firing their energy beams at each other, which lock together, only for Mechagodzilla to gain the upper hand, knocking Godzilla over and burning him. While Mechagodzilla proceeds to overrun and humiliate Godzilla, Nathan, Ilene, and Jia approach an unconscious Kong, where Jia detects a slowing of his pulse. Ilene explains that they are unable to generate a charge large enough to restart Kong's heart, but Nathan, recalling Maia's earlier statement about the HEAVs producing enough charge to power Las Vegas for a week, flies the remaining HEAV onto Kong's chest and sets it to self-destruct, detonating the craft and releasing a massive electrical charge that instantly revives Kong.

After waking up, Kong sees the fight between Godzilla and Mechagodzilla before encountering Jia, who attempts to persuade Kong that Godzilla isn't truly his opponent. Though Kong first does not believe her as he continues to witness Godzilla being annihilated by Mechagodzilla, Jia eventually convinces him that the robot is the "real" adversary, not Godzilla. After a brief moment of hesitation, Kong agrees and sets aside his animosity before marching into combat to assist Godzilla while repairing his dislocated arm.

The robot Mechagodzilla is about to fire a red energy beam down Godzilla's neck when Kong dives on top of the robot and deflect the beam into the air, thereby saving Godzilla's life. Following the realization that King Kong saved his life and realizing that he is not an adversary, Godzilla joins forces with King Kong to battle against the mechanized monster Mechagodzilla.

Kong is about to pull off the head of Mechagodzilla when Godzilla appears and blasts his atomic breath into it, enabling Kong to dismember the mechanical monster piece by piece and take off its head before sitting down and celebrating his victory with a triumphant yell.

As Madison and Mark reconcile, he is welcomed into their home by Josh and Bernie, who are delighted to see Mark and invite him into his radio program to talk about the Monarch facility in Roswell. Kong is forced to grab his axe as Godzilla unexpectedly arrives, forcing the Titan to re-start the combat. Godzilla does not attack Kong, but instead just looks him down. Godzilla and King Kong are no longer at war since Kong has lowered his axe, thereby ending the struggle between their species. In this newfound equality, Godzilla returns to the water in complete silence, with Kong and all of the other spectators observing him.
